Command Line Integration

The CLC Genomics Server supports execution of external applications (e.g. command line tools) installed on the Master Server or Job Nodes.

The CLC Genomics Server also supports execution of external applications that are installed on other computers but that are accessible from the Master Server and/or Job Nodes – e.g. through Web services or ssh.

The external applications are executed on the CLC Genomics Server through CLC Genomics Workbench. In this way server administrators can make command-line based tools available in the Workbench in a user-friendly way for end users that that are not familiar with using command line tools.

The concept also reduces administrative overhead significantly as the command line tools only need to be installed and maintained in the central part of the organization.


The setup of the applications is done in the CLC Genomics Server web interface and invoked through the workbench.
